What is hardware based encryption in mobile communication?

Hardware based means that the information is encrypted by a separate hardware piece. Preferably this hardware piece stores the keys too needed for the encryption. Does micro SD security card provides tap free communication alone?

The short answer is no. Micro SD security card or cryptocard is just a hardware piece. To evaluate a solution you have to take all levels of protection into consideration. If the micro SD security card uses a standard public key (PKI) method for establishing the communication channel, than it is vulnerable. The public key provides a lot of information for a potential hacker.
